It isn't Stretch's fault his alternate abused and tortured Red. And Red can't help his ingrained fear of his Papyrus transitioning to anyone looking like him.
Also, at first he thought it was the same Undyne he killed, then, when he drew his Undyne, noticed the differences and understood that this is someone different. He also isn't as afraid of her as he is of Stretch, bc he only met his Undyne once, and that was when he killed her. She never got to do anything to him, besides attacking him in self defense.
